Whenever I try to do a CSV import where I provide the existing NationBuilder ID of a record in 1 field, then a new External ID to associate to it in another field, NationBuilder creates a new record instead of updating the existing record.

The trick with importing new External ID's is that the signup profile must not already have an External ID. In other words, you can add an External ID through the importer; but you cannot overwrite an External ID.
