I've designed a theme for the desktop version of the website and all is working well on that. I chose Atlas to be the mobile theme for my site, when I first apply the theme everything works well. However, after I edit a document for Atlas it seems to start dragging styles from the desktop theme/breaking.
As long as I don't edit anything it remains fine however there are some changes I want to make to it, can anyone advise me what's going on?

We had mobile theme options for v1 themes, which have now been deprecated (this means that unless you were already using it before the deprecation, the mobile themes won't be accessible).
Moving to a responsive v2 theme (which is mobile-ready out of the box) would be your best bet, but if you can respond with which specific templates/partials you were editing when you experienced the cross-talk issue I can dig into that a bit more.
