When I change the colors in my custom theme (cloned from a stock theme) I can "save and publish" all day long but the colors don't change on the actual published website. Help?

The only place to really change colors on a cloned theme is in the Current stylesheet in your theme.scss file. Here is a great new walkthrough on custom themes and stylesheets, and also a general walkthrough on changing the colors of your theme.

Where are you changing the theme colors? I find it is more effective to change the colors in the original published scss.
